While I don't know specifically about Yae Miko and Ineffa, as long as Ineffa is in the party, she enables Lunar-Charged for all Hydro and Electro characters in the party. I'm guessing that a well-built Yae Miko will benefit tremendously from this. Ineffa additionally boosts Lunar-Charged base damage up to 14% based on her ATK.
If that's all it is, though, Flins has the same benefits (including the base attack boost) while being an on-fielder as opposed to a second off-fielder. Also, Columbina will also enable Lunar-Charged, and has the benefit of being Hydro, and will likely boost Lunar-Charged in some other way (I don't know the details).
So while Yae Miko might work well with Ineffa, she probably would also work as well or even better with Flins or Columbina.
