I doubt Dottore actually wants PO to wake up. He likely would like to be free from PO's system of fate so that he no longer has any restrictions on what he can do, but even if that involves a confrontation with PO directly, doing it while PO is crippled and helpless seems like a much more efficient way to get the job done.

You chase down a heretic to make him commit heresy. I'm thinking the goal is to make PO waste a nail on dottore or whatever he cooks up.
