I did it a while ago, so I forgot what it was meant to do. It might be that the abyssal event took priority, in which case you can still do the challenge later.
However 99 enemies in 2 minutes seems unusual by overworld standards, so I'm assuming the first was either a bug or leftover coding.
EDIT: Apparently that exact transition is intentional, they don't expect you to clear 99 enemies in 2min...
