Missing 1%
The only things the compass can detect are the chests in the shrines. Does keeping them closed prevents achieving 100%?

Yes.
I'm surprised you're only missing 1% if you haven't opened shrines of depth. Usually they're worth more than 1% of exploration.

They count for a large chunk, but 100% isn't 'true' 100%, there's some leeway

I am aware, but in the past I've seen the shrine chest count for like 6% completion or even more, depending on the number of chests in the area.
