So ancient Hyperborean people managed to create new humans that can control elements. Are those humans supposed to be Fae or ancestors to some humans who can control elements without Vision like Mona or Khaenriah ?

Given the rest of the stuff talked about in that time capsule, I think it's fair to assume they didn't achieve everything they thought they had/would. It seems to me like it parallels the age of optimism after thr enlightenment when people thought science could solve all the world's problems, only to realize people are still people, and science fell short in its expected capacity to control both the world, and human flaws.
The certainly believed that humans would soon control elements freely, but given the wording, it implies none had yet, just as the rest of their supposed beliefs about what they were on track to do did not come to fruition.
Edit: but that's just my personal take on it based on the context. I can't say so definitively.

Probably not.
To begin with I don't think this is about creating simple elemental users but rather pseudo descenders (only in elemental resonance).
Cross reference with frostmoon scion lore tells about their sacred heir project. One who could use elements at will and everything, but they had lost the gene editing tech (mentioned in letter) when hyperborea fell and couldn't use it.
Taking this letter into account what frostmoon scions thought was supposed to be a special "sacred heir" Voyager and first angel intended for the entire humanity to be that. Which is kinda amazing.
But yeah since this is about genetic alteration and making new life (babies) I doubt they got around to making much before hyperborea got nuked.
One thing I do find amazing about this letter is how writer is fantasizing if future humanity has achieved matter - energy transmutation while Voyager completes that technology within his own lifetime. 😂

I have bad feeling about those 'unimaginable, colossal forces within depths' of Teyvat. Just saying.
