Kitsune, tanuki and some other yokai, can freely alter their gender, taking on human forms of either sex. But nekomata specifically have no ability to shape shift from one sex to another, and are often depicted as cats who lived long enough to turn into nekomata. Kirara was just a cat before turning, cats do have physical gender.
Fae can reproduce, they do have gender and reproductive organs. You cannot say Flins isn't male.
Furina is a human with a human body, she has an androgenic look but it doesn't mean she is physically genderless.
Illuminated beasts' original form are animals, common ones (like crane and deer) and mythical (qilin or xiezhi). Many illuminated beasts aren't born illuminated but as animals, and adeptal arts taught to them by Morax were part of their "illumination". Do animals have gender based on the reproductive system? Yes, at least those whose original form is a common animal/bird
