Tbf, we don't actually know Capitano's status in Khaenri'ah, he might not just be some dude. In his flashback he was compared to the Four Pillars. We don't know exactly who they were, but we know that one of them was Hroptatyr. You know, the president of Universitas Magistrorum, the Chief Royal Mage, the guy who became the Sinner of Reason.
Besides that, he was bestowed with a special title, had his own platoon and was granted a special heart that could interact with the ley lines. You don't really give all that to a random dude, so chances are, he had a pretty high status. Maybe, not as important as most of the future Sinners or Dainsleif, but still.

Nahida is just not a particularly strong god in terms of fighting. She's the god of wisdom and her powers are more suited for that such as reading people's minds, entering dreams, tapping into Irminsul, etc. She spent basically her entire life locked up so she doesn't even have any practice fighting with the powers she does have.
Mavuika was able to fight off and injure the Captain even though her divine power can't be used in extended flights. Raiden and Zhongli are much stronger than her with far more battle experience and aren't constrained by human biological limits like Mavuika is. Gods aren't a set standard of strength. There are weak gods and strong gods.
